Protel has never been good at annotating sch and pcb. If you plan on using the
really powerful features in array building (like creating circular arrays in pcb
) or
building arrays of schematics and arrays in pcb, the best way to keep your
designators in step is to use a plugin which can be downloaded off the RSI
website.
You have to add it to both sch and pcb and assign it a button or menu item. The
plugin
allows you to select a group of components and either add an offset ( R1 becomes
R101 etc) or add a suffix ( R1 becomes R1_1 etc) Its very well worth the effort.

Subject: [PEDA] (re)Annotation weirdness when using suffix
Hi, all.
Using SE99, SP6, I've got what looks like a bug...
I'm annotating a single sheet, which will become part of a bigger project,
and I'm annotating using the suffix 'A' to indicate the parts are in the
ADSL section. All is well - on first annotation, everything gets R1A,
C19A, whatever you'd expect.
I added some components, all R?, and hit reannotate. Oh joy, it's re-used
R1A, R2A, R3A, etc. Looks like it can't spot what's already been used when
you use suffixes. Does anyone else get this, and any cunning plan for a
workaround?
Cheers,
Steve.
