I did not follow this thread from beginning fully but, In CAM Outputs go to 'Tools....Preferences' In the CAM prefernces you can set it to overwrite or create a time stamped new folder each time you output, also you can put each type of output in separate folders, drill, gerber, etc.
I found it easiest to just have it output time stamped copies of CAM output to one separate "CAM Data Output" directory for all designs.
