I don't see your argument at all.
The naive way is to have a spare disk twice as large as your 
FLAC/WMA/AAC library, uncompress to the spare, and then recompress in 
your favorite new format. Disk space is cheap.

But if you want, you can do it in sections, say 10% of your library at a 
time, and that would only require a spare 20%.

The time to do the conversion is  immaterial. You set it up, and do it 
over night, over the weekend, whatever.

I believe strongly that worrying over the "best" long term format is 
false optimization. What is best today is unlikely to be best in the 
future. How far in the future, I don't know. But it is sure to change.

When I got my first SqueezeBox, 40GB disks were state of the art. I used 
them for my library. Today, 500GB disks are under $100 at your local big 
box. What was important then is not very much of a concern now.
