SC only stores one album replaygain value for an album (i.e. it doesn't store 
album replaygain values per song), so you may apply replaygain on sub-sets of 
songs on an album (eg. treat disc 1 and disc 2 as separate albums for 
replaygain calculation), but that makes no difference to SC - in fact it would 
result in the wrong info being applied to all but one of the sub-sets.

I guess either the first or the last song's album replaygain values will be 
stored.

So, you should either apply album replaygain on all tracks on an album, or name 
each album with "(disc 1)", etc, or scan with "treat discs as separate albums" 
enabled.
