Please note that dBpoweramp is very capable of creating a new directory
structure for the FLAC that is a perfect replica of your current
structure for WMA. You just need to specify dynamic folder definition
and give it the right "recipe" of folder and file name variables. I
maintain parallel FLAC and MP3 libraries (for home and portable use,
respectively), and I do this all the time. 

I don't have dBpoweramp with me right now, but I'm sure you can find
these standard recipes in the help file or the dBpa forums. It will
save you a fair amount of time cleaning up after the conversion.
