Sure, whatever you are comfortable with. Btw, dBpoweramp should handle the album art without a problem. For FLAC -> MP3 it embeds the art. I'm not sure what it does for WMA -> FLAC, but I would be surprised if you didn't have a choice between embedding it in the FLAC file or simply coping over the cover.jpg or folder.jpg file to the new directory.
