Bob....

In theory, it should not matter if a flywheel is used.  The decoder measures 
the generated voltage from just one motor with great precision.  A flywheel 
does not interfere with this measurment at all.

With two motors, the decoder measures the overall generated voltage of both 
motors.  Again, the flywheel does not interfere with this measurement.  

When the decoder drives two motors, the resulting pulse duration is really an 
averaging for both motors rather than an exact optimum for each individual 
motor.  Thus, the really slow speed performance is not quite as good.  Good 
enough for many, but still a bit less than with one decoder per motor.
