You could take this idea further and create a few character styles for
markers, each one with a diffeent color. Then run a few search search
and replaces replacing marker of type XX and pasting the character format.

My Acrobat version is Acrobat Pro 7.1.0.
The Application was AppleWorks. The PDF Producer is Mac OSX 10.3.9 Quartz

I reprinted the PDF to the Adobe PDF printer. No problems. The file displays OK.
I tried Save As RTF from the redistilled version and got an informative message:

I have a cross referenced heading. The heading includes a variable that
includes a registered trademark.
The problem is that the trademark in the crossreference droops after I perform
a book update. I suspect Frame converts the character from subscript to normal
