It depends on what mass spec instrument is generating the data - what 
instrument are you using? Just so you know MaxQuant has its own in-built search 
engine so has no dependency on Mascot anymore (but the latest software is 
undocumented -also not sure if it handles iTRAQ). Another option is 
ProteinPilot (contact ABI for a free trial - but this is commercial software at 
the end of the day$$$).

Hi everyone, Its been a while, I'm interested in analyzing some Itraq
data. Has anyone successfully loaded it into labkey server? I will
likely have 8 channels and it appears Libra may only support four
channel reads. Does anyone know if Libra will support 8 channels? As
an alternative to Itraq I was also considering Max Quant for Itraq
analysis  but it would require us to purchase a mascot license. From
what I can tell you can not run data from other search engines into
Max Quant. Does anyone have any recommendations on what software is
best for Itraq data? Any suggestions folks have is appreciated. Thanks
