Hi Rich, It depends on what mass spec instrument is generating the data - what instrument are you using? Just so you know MaxQuant has its own in-built search engine so has no dependency on Mascot anymore (but the latest software is undocumented -also not sure if it handles iTRAQ). Another option is ProteinPilot (contact ABI for a free trial - but this is commercial software at the end of the day$$$). Eugene

Has anyone successfully loaded it into labkey server? I will likely have 8 channels and it appears Libra may only support four channel reads. Does anyone know if Libra will support 8 channels? As an alternative to Itraq I was also considering Max Quant for Itraq analysis but it would require us to purchase a mascot license. From what I can tell you can not run data from other search engines into Max Quant. Does anyone have any recommendations on what software is best for Itraq data?
