Hi Alex,

I can't help with the cluster issue per se.  However, from the directory
structure it appears its running some version of Linux.  It is my
understanding that the utilities that convert RAW files to mzML or mzXML
require a windows environment.  You might consider using MSConvert on your
local machine to generate your mzML files and upload them as your starting
point in the pipeline.

Many times error messages are only informative to the programmer.  It could
be that its just failing to run the conversion program.  Just my guess.
