Hi Alex,

while I haven't run tpp on the bugaboo cluster I am currently working with 
WestGrid to install the TPP on a second cluster (orcinus), though it is not 
fully running yet.

While the error message indicates that you might have permission problems (tpp 
most likely is not allowed to create the file at the specified location) I 
agree with Brian and don't think that the tpp on bugaboo can perform raw to 
mzml conversion (as it's running linux). 

If you keep getting errors after you upload the converted mzML I would 
recommend to get in touch with the guys at westgrid (    [email protected], I 
think Ata takes care of Joffre, the server running the tpp you are using).
