For DSD you need to convert original DSD file into DoP (DSD over PCM format) and then encode into FLAC. I use Foobar2000 on Windows or Linux to extract DSD out of SACD image and pack into DoP (it needs SACD and DoP plugins for that). DoP file looks like regular WAV, but intead of PCM contains DSD data. FLAC container is used for keep metadata the same way you do it for regular PCM. Then you can play the resulting flac file the same way as you play normal flac files in SB. SB just passes data stream to DAC (of cause you should always disable volume control, crossfade and any other additional processing in SB). DAC, when it receives DoP stream, understands this and plays it as DSD. My Teac only can accept DoP via USB, Mytek seems to get it via all interfaces. DoP bitrate is equivalent to 176 kbps PCM, so you must have EDO plugin to enable high bitrate output from SB. Neither Jriver nor Foobar2000 can output directly to Squeezebox.
