Sounds like you just dragged the System suitcase from the CD to your 
HD - no good. What you need to do is extract the System file from the 
Installation Tome on your Installation Cd (located hereabouts: Mac OS 
9.1:Software Installers:System Software:Mac OS 9.1:Installation Tome) 
with a utility called Tomeviewer (available here: 
http://allmacintosh.xs4all.nl/preview/207002.html), and replace the 
troublesome one.

This should allow you to boot again from the 9.1 system. However, be 
aware that there are noises on the web that the latest 10.1.4 version 
of OS X will not accept System 9.1 as a viable Classic environment (I 
haven't confirmed this myself). You should really set up two separate 
partitions, one for the standalone System 9.1, and a second for your 
OS X/Classic 9.2 combination. HTH
