Hi... actually, if the admin doesn't specify anything we use whatever the default skin/theme of the wiki was (from before this feature)... on many wikis the default has been the v2 skin. So, wikis that were showing the v2 skin before will still show the v2 skin ... this feature just allows those people with default v2 skins to have some easy color choices... and we tried to be really really clear on how to further customize it with the new articles on inside.wikia.
Having the "see custom wikis" check box checked replicates the experience on monobook... when you'd move around within Wikia, you'd see whatever the wiki admins had done... and if they hadn't done anything you'd see the regular white monobook. So the "check" replicates that experience with v2... what we added was the ability to let a personal choice override the admins choice... which didn't exist in an easy form for the user before.
