Memory or disk controller problems:

If the system is performing well in memory and CPU intensive activities,
than the next consideration is insufficient power to run cpu, memory and
disk drive simultaneously - such as at closedown - or possibly PSU
overheating - is the PSU fan working ? properly?

Moving the 'files' will have returned appropriate space previously assigned
for those files content to 'freespace'
so the thing to check with them is:
Is their content correct, or have some areas of disk been used
simultaneously for the data content of multiple files.
