Hello and welcome to the Forum. All good questions and the only real
problem I see is that there are really multiple answers, opinions, and
situations for each of the questions you have posed.

The TP does have a very good DAC. For two to three times the money, you
can do better (but then one still needs the front end of the TP anyway
because the Duet and SB3 do not handle 24/96 files). So let me leave
you with this, the only way to play HiRes is with the TP whether it is
with or without your own DAC, one has to have the TP as the front end,
so I say just buy the TP. (I know so far you have only spoken about
Apple Lossless that doesn't need the 24/96 but I'm sure that is where
the future is headed).

If you have more then one room for music (and the money), I would just
start with both. TP in the main listening room and the Duet in the
secondary system. That way one has the TP and the Controller to use
with both.

I don't care for Apple Lossless as the files are larger then the same
FLAC file so Apple is doing something. Also if any are DRM they will
not play on any Squeezebox. Besides, in my opinion, iTunes is a
terrible music manager. Face it, it was designed so anybody could use
an iPod. iTunes still makes the mistake of making one think of music as
CDs or downloaded songs when in my opinion one needs to change their
paradigm and think of your collection as music by artists and not CDs.
IMO if one changes the way they think about all those CDs they will no
longer pick up, SqueezeCenter is all one really needs to manage ones
music if one is making the switch to Digital Stored Music. I have no
problems adding, finding, or managing my music using just dBpowerAmp to
rip with and SqueezeCenter to manage it and my collection is huge.

In my opinion, the Duet is close but not for your main system. Can one
come close with a Duet and something like the Bel Canto DAC 3, sure.
But now one has spent more money then a TP and still can’t play HiRes
files. And if we are going to go down the “Audiophile” road, there are
differences between a High End CDP and a NMP playing lossless files.
One difference that everybody seems to forget is that the NMP plays the
digital file the same way every time. This is not true for a CDP no
matter how much one pays for it. CDPs have built in error correction,
which really means they have the ability to play back the file read off
the media in a way other then it was recorded (stored). NMPs can’t do
this, they play the file the same way every time because they don’t
have to deal with laser alignment, fingerprints, scratches, error
correction, and on and on. On a personal note, I replaced an Esoteric
CD Transport feeding a Dodson DA-217 MK2-D Digital Processor with a
Transporter and FLAC files.

I don’t know anything about your processor. Is it at least a BB with
24/48? Great DACs are easy, Bel Canto, Dodson, Musical Fidelity
X-DAC-V3, ESOTERIC - D-05 STEREO DAC, and on and on. (HINT: all more
then a TP when priced with a Duet).

I don’t allow iTunes near my music library, but one can use iTunes with
SqueezeCenter and I believe there is a Plug In to get greater use from
iTunes.
