Why don't you use the BSP feature for this? I mean, we've added this feature 
especially for this kind of projects.
It would fix all your issues and more....

You're just 3 steps away (with possibly some minor changes to your model): 
1/ drop the model in Prefab
2/ press btn and wait, 
3/ compile & play :))
