in Prefab you run in basic sorter. if you set to correctz order, it will be 
rendered ok.
bsp handles meshes otherway. if you render this cube and plane and preview it 
in prefab, you will see.
I notice here that your model cube + plane is very small, it is a good idea to 
work at bigger scale to prevent
rounding errors...

you can do as you please of course, but in tree if the object is having 
vertices values found to be outside the tree bounds
you will get unespected results. Object could even be omitted.
