Do you run a graphical login manager ([xgk]dm)?  Have you
carefully traced the scripts that get run when you login to
ensure the right conditions are met?

Something you might want to try blindly is to symlink
~/.xsession to your ~/.xinitrc file, in case somehow your
login manager is trying to look for that file instead.

Other than that, I'm not sure.
