There are still top of the line Quake3 engine games coming out today, like Call of Duty. iD has a lot of clout in the engine game... If I was making the choice between engines to base a game upon, the performance of the engine across all platforms would be a big factor. All else being equal...if Source sucks on Nvidia cards, and D3 doesn't. I'm with the D3 engine all the way. Since the D3 engine performs better on NVidia, but still performs pretty well on ATI, it's a win for Nvidia if more games are based on the D3 engine.
