Do it in one pass, not two passes. 

Highlight the tracks you want to tag, then right click and choose the
option to apply replay gain per album (sorry, I forget the exact
wording). foobar will use the album tags on the files to determine
which tracks go together and calculate the album gain accordingly.
foobar will calculate the album and track gain values at the same time.
They will both be available to SB.

As always when doing mass tagging (1) test it first on a selected
subset of your files to confirm that it is doing what you want it to
do, and (2) make sure you have a complete backup of your music library
in case you accidentally mess things up.

Finally, I hope that you were only speaking loosely when you referred
to 'IDtags' in your files. Tags for FLAC files should be Vorbis
comments, not ID3 tags.
