OK, I could file off a small portion of the ProOptic (extension tube) lens
flanges. Then, the pin would not move when the lens is seated, and the
camera would fire. Now, what happens when I try to use regular Canon EF
lenses? Will the 1Ds no longer recognize them, and I loose all automation?

I faced the same situation some time ago. I had one of those 3 tube
set and filed out the right border of the bayonet on the thinest tube
(12mm). When using the manual lens on the EOS (a FD 35mm Macrophoto)
I'd place the 12mm on front of the extension tube set, like that:
[Camera] [Filed 12mm extension] [another extension] [lens]
When I wanted to use extension on a EF lens I'd just place the 12mm
tube between another extension tube and the lens... that way you have
the EF lens working correctly (it would even try to focus).
[Camera] [another extension] [12mm extension] [lens]
After the modification, you don't loose the extension tube completely
for use with EF lenses, but you have to use it in tandem (behind) with
another extension tube.
I hope I make some sense.
As a curious note, I remember that the behaviour was different between
the EOS 50E and the EOS 30E. One required to file out a piece of the
bayonet and the other only to tape the electronic connections on the
extension tube.
I haven't tried with the currrent digital bodies, but you already
identified the microswitch issue.
