Hmmmm....  The Ercoupe engine mount is indeed a work of art, and you really do not want to have to spring for a new one.
The designers wanted the engine thrust line set just so - so the plane flew the same, no matter what the power setting was.
Hince, the proper down-and-to-the-right (I think) settings are pivotal.  It is only a few degrees (3 down, I believe), but can be
hard to achieve in a rebuild situation.  If you do not have a superior welder, with access to a good mount to build jigs from,
you may have no other way than a new or seviceable mount.
  At first I thought a dynamic balance would cure your vibration problem.  But upon hearing about the mount repair, and
especially after reading that it "... is misaligned somewhat..." I feel the mount is more the problem than the balance.  Also,
if the mount needed to be repaired, what gaurantee do you have that the firewall is straight?  sorry to be the barer of bad news.
