If you stop backing up the mailboxes in favour of backing up the whole store, you will not be able to restore mailbox sub folders in the same way, you will have to teach staff to recover them from outlook (tools/recover deleted items) You may want to increase your delete item retention period, and this will increase your store size, but it will probably still be smaller on tape than the exploded (for want of a better term) mailboxes.
The only problem with this I have found is if someone want to restore a message or folder from beyond the retention period.
