Site and Content offer wildly different types of functionality. This may not be apparent in a smaller or test installation. Site manages the information hierarchy and content manages everything else :) I can't really describe it any better than that -- much of the confusion you allude to is a result of being logged in as a systems administrator. If you try logging in as a user assigned to the "Contributor" role you would see a greatly simplified interface. Of course you may not be aware that you can change the layout and menus in the webtop to suit your own installation.
