At this point I think: A) You may be running into power supply issues, since the you're populating most or all of the PCI slots. B) Since the reason you're using the ethernet card is because the onboard ethernet 'burned out from lightning' you have a damaged motherboard. While the overt damage seems to be restricted to just the ethernet, you've got ongoing, hard to identify, transient issues with this system. This really leads me to believe that your motherboard is subtly damaged beyond just the ethernet and is the root cause of all these issues. It's like bad ram (which I know you've tested): it's disguising itself as a host of other problems. To put up a Hollywood medical analogy of sorts, you've got a Dr. House patient. Everything's going south and no treatment works because you haven't found out what's really wrong yet. I say get the system healthy first...get a known-good mobo in the system and start with a fresh install of OSX. Then add something and test.
