Different control point generators or different control point generator parameters.
..or I seem to remember that the Hugin optimiser weights outlier control points so that one or two 'bad' points don't effect the result (this is independent of the control point cleaning by cplean and celeste).
This weighting has broken at least once and Pablo has had to fix it. I have certainly been suprised recently to see a single control point enormously change the panorama. It is possible that all the backend changes in 2010.2.0 have reintroduced this bug.
