Pedro,
I finally have all the no connections fixed, but when I fill the zone it
avoids the traces on that layer. When I put the cursor on a pin connected to
the net on that inner layer it won't fill the zone. How do I get it to fill
over the traces on that layer?

Yes, the connecting tool does not recognize zones. No matter the layer the
zone belongs to.

Well, you need to figure out the outline of the zone, let's say a ground
plane. Then, connect all vias to the zone (not yet drawn) and continue the
track as though there will not be any zone at all.
Once you have no ratsnest, create the zone. The zone will overlap all ground
tracks into its outline.
