Yes, the connecting tool does not recognize zones. No matter the layer the
zone belongs to.

Well, you need to figure out the outline of the zone, let's say a ground
plane. Then, connect all vias to the zone (not yet drawn) and continue the
track as though there will not be any zone at all.
Once you have no ratsnest, create the zone. The zone will overlap all ground
tracks into its outline.
