I agree with you that not all layouts have an appropriate czech
translation and that it musn't be translated. Amsmath is in this case a
good example because most of its strings like "theorem" aren't
translated by the babel package. Translatings its strings within LyX
often leads to confusions when the user doesn't get the expected output.
However, you don't need to translate everything. The current czech
translation (of LyX strings) is insufficient, so that czech is not
listed as language of LyX:
