The last bookroom I organized was organized by level, with different tubs for fiction and nonfiction. I had developed a searchable data base by publisher, series, author, etc. As for method, clothespins marked with teacher name and number of copies out clipped to a divider worked as well as anything. Some will make a mess of any system.
