I don't know if this is really related at all, but this talk of fading waiting
made me think of my vehicle bug 111 (the one where the menu gets called before
the fade in after a battle while in a vehicle).  That had nothing to do with
scripts, but it might indicate that some global changes need to be done about
how fadeins are handled, which I thought might have a bearing on this bug.  Now
I don't know anything about this code stuff, but the immediate idea that pops
up to me is to have a general bitset like the "simulate old level up bug" for
this stuff, that defaults to on for games older than ___.
