There are a few problems, and I think you're confusing two of them
into one.
One problem is when someone hits Reply to an existing message, then
replaces the Subject and body of the message with their own,
completely-unrelated Subject and body. When you view messages as threaded,
you'll see this "straggler" in the middle of the original thread, looking
out of place. If people reply to that, it will put a "thread-in-a-thread",
which really sucks when you want to zoom in on particular messages or
topics.
The second problem is "top-quoters", which basically are those
people who hit Reply, then put the _entire contents_ of their reply _above_
the message of the person they are replying to. This is harshly frowned
upon. Think of it like a conversation. You speak, I reply. You speak, I
reply, and so on down the message. You should also delete/remove anything
which is not relevant to your reply. Don't just leave unrelated paragraphs
or sentences in your reply.

This is common to several dozen lists I'm on, currently, so I know
the problem exists. Mike and I and others agree on the "syntax" of mailing
list ettiquette, and we didn't make this up. Others have the same gripes.
This is also completely unrelated to MUA, MTA, or client OS. It's
100% related to the person writing the replies.
