Just a thought, have you used the camera on remote (from the computer) and experimented? Are you using the latest Firmware and downloaded it into the Camera?
I did and noticed that it puts some settings into the camera for good (it over rides what you see on the settings in the camera). The possibilities are very complex and I set all back to default. Check the shadow settings and RGB curves. (it starts with the green channel, don't know why) If all fails ring Canon (with your CPS No in hand). To me it looks as there is a shadow lift in your software that is set to high.
