This seems similar to the problem that I had until I ran Macaroni (tried to
buy it but had problems so gave up and installed the free Macjanitor). If
you shut down your Mac, it can't perform routine garbage clearance ops.
Macjanitor does that for you but cannot be scheduled to run automatically (I
think Macaroni can and is probably worth the silly price if it will accept
your token $8 or so they charge).
Have you by any chance installed any utilities? Since having the spinning
beachball problem, I have stayed away from them and have kept the OS lean
and clean - even though I am tempted to add some as the default options are
meagre, to put it mildly. For example, if I want something as simple as
putting the Trash on the desktop, I have to buy a utility!
