I've had a similar problem with C1, what version are you using? 

I never succeeded in reproducing the problem despite repeated attempts
but a simplified workflow I feel has contributed to my eliminating the
issue. Whenever I had the colour warning type issue you describe, I
tended to have a few open work folders including previews and when I
processed, I'd process the entire folder to develops under the root
directory of that collection. What I've taken to doing now is
shift-clicking what I want and choosing develop selected captures
instead. I also wiped out the thumbnails under the program files
directory - 4 or 5 shoots, all open at the same time with generated
thumbnails would take about 4 or 5 gig (shots taken on an H5 back).
Before you process, just suppress the thumbnail refresh option in C1,
I've found that having that running while doing develops can cause
problems.

I don't know exactly what causes this issue or why it affects files in
the manner it does but my feeling is that it's a resource allocation
issue with the software due to how machine intensive processing RAW
is..but I could be wrong, I just know that I have not had the issue in
nine weeks which has just been jinxed by my saying that! :-) 

If you do arrive at a conclusive answer, please let me know.
