they can co-exist fine 
the only caveat that i have seen is that your file 
associations will be taken over by DXP
(unless they have fixed it mostly annoyingly all the gerber related
stuff)

still this is not a big deal, just don't double click on files in 
explorer and expect them to start in 99SE
or you can change them back if you want manually
