At one end, you could encode the remaining CDs (and eventually, all the others!) to a lossless format like FLAC, which works very well the the SB and sounds great. You will however have to also convert these files to something like AAC or MP3 for the iPod, and maintain two copies of everything. Not ideal (but it's what I do!). At the other end, you decide you like convenience and just continue to use AAC with everything, only one copy, everything's in iTunes, easy. The compromise here obviously is in terms of absolute sound quality. One middle ground option would be to use Apple Lossless. That way you can still manage everything in iTunes (assuming you like to do so) - and can even load the same files onto the iPod if it has enough space (the lossless versions take up much more space than AAC). If it doesn't have enough space though you may still find yourself converting some of them to AAC to save space (I don't think iTunes will do this for you automatically, which is a shame). It's all a compromise, but if you think about your specific situation you should be able to come up with something which works. Feel free to ask more questions here if you need further assistance!
