Since the monitoring signal was OK, we can discount Pat's suggestion of cartridge mistracking. More likely is that you're getting clipping on the input to the M-Audio soundcard, in which case you'll need to attenuate the signal before it gets to the soundcard.
Can I ask: how are you feeding the signal to the soundcard? Are you using the Naim 72's tape output, or the main preamp outputs? The reason I ask is that I have very extensive experience of using some remarkably similar gear to you. In my case, it's an LP12/Lingo/Ittok/Karma, Naim 42.5, and M-Audio 2496. What I can say is that the tape output from the 42.5 is at quite a low level - there's little to no chance of it driving the M-Audio into clipping. In fact it's so low that I use the main preamp outputs, and here you do need to be careful not to overcook the signal levels. I'm not familiar with Spin-It-Again, but unless it has good metering, you might be being misled as to what levels you're getting.
