What's keeping you from renting a server yourself?
The power behind VALVe games (imo) has always been we can host the servers
ourselves.

If you have a 100 servers I would expect you set up some centralized
distribution system.
Update one install, and apply the updated files to the other servers.

Does anyone have any idea why our CSGO installs always seem to re-download the
entire game upon an update?
It kinda throws away most (default) files, and then just goes on with
downloading everything.
Is this normal (very inefficient) or is something funky going on?

Sounds like you might have a duplicate IP problem in the network or something.
