The 2022 Galaxy Community Conference (GCC2022)
 will be held July 17-23 in
Minneapolis,
Minnesota. GCC brings together hundreds of faculty, clinicians,
researchers, and students, all working in and supporting data intensive
science that is accessible, shareable, and reproducible.

GCC2022 features oral presentations, lightning talks, posters, demos,
birds-of-a-feather gatherings (BoFs), training, a CollaborationFest, and
plenty of opportunities for networking.

Presentations will cover the full spectrum of Galaxy applications,
enhancements, and deployments. If you are working in data intensive science
then GCC2022 is an ideal conference for sharing your work, learning from
others, and finding new collaborators.

Present your work!

Abstract submission

for talks, lightning talks, demos, and posters is now open. If you work in
data-intensive science then please consider presenting your work at
GCC2022. This is a chance to present to 200+ researchers, all addressing
challenges in data intensive science. Abstract submissions for oral
presentations are due on April 12. Submit an abstract (or two) now!

Galaxy  is a platform for data integration and

Hi Arnaud,
How long after you shut it down did you check? It will take several minutes
for the cluster to complete the shutdown procedure. One thing that may lead
to taking it much longer is if there is a logged in user that has an open
shell under /mnt/galaxy directory.

Either way, clicking on the link you sent leads to a timeout so it looks
like you deleted it by now.

Ultimately, you can log into the AWS console and delete the VM instance
from there.

Do you perhaps have credentials stored on the beta server? If not, and
don't mind storing them, you can try that. I'm not having an issue at the
moment but I know Nuwan has done some changes recently that I did not catch

Have you seen this bit of documentation about setting up Galaxy to use an
external volume on Jetstream:

That's the most straightforward way at the moment. Changing all the configs
to use the volume would me more involved, particularly because of the
database and how it gets installed...

Hello Stavros,
Galaxy shells jobs to a job variety of job managers for which interfaces
have been implemented. Traditionally, this has been the DRMAA-compatible
job schedulers but as of about a year ago support for Kubernetes has been
added. This is the only container cluster manager that Galaxy natively
supports. However, my understanding is that Kubernetes (or other similar
container managers) are not really ready to take on short-running jobs like
the traditional batch clusters - but please correct me if you know
differently. Either way, take a look at this pull request where support for
Kubernetes was added for more info:

In addition, not sure if you're aware of this, but Galaxy has a cloud
manager that helps it to run in the cloud:
https://new.galaxyproject.org/cloudman/ While the current version of the
app was developed with Amazon in mind, we are currently in the process of
redoing our entire cloud stack so it becomes cloud-agnostic and
container-based. We have implemented a cloud abstraction layer in a library
called CloudBridge (http://cloudbridge.readthedocs.io/), a new CloudLaunch
that allows users to self-provision Galaxy instances (
https://beta.launch.usegalaxy.org/), and are starting work on a new version
of CloudMan that will allow the entire Galaxy service system to run in
containers as well as manage container-based jobs. We are just starting
on the implementation part of this so if you have interest in the topic and
would like to participate, please let me know.

I'm not sure I understand what you're suggesting here, if anything?
Granted, I haven't used software collections but this problem feels like it
has more to do with it, where the libpython is not installed as part of the
Python install there. Perhaps a manual install of the library with the
software collection enabled would fix this (

The library cannot just be included into requirements.txt for example.

When you cloned the playbook repo, did you do it recursively so any
dependent roles get installed?
For example, in my local copy, I have the following value
in roles/galaxyprojectdotorg.cloudman-image/meta/main.yml (under
dependencies):
- { role: smola.java, java_packages: 'oracle-java8-installer' }

What results do you get if you do a global directory search for
java_packages?

you encountered?
Overall, the complete deployment is a reasonably involved process that is
somewhat dependent on the infrastructure internals so it'll take some time
and understanding of the process to get it done. Feel free to email with

Hi Marco,
You could do something similar to what we're doing with CloudMan: add a
placeholder node to Slurm. This will make Slurm accept a job but not run it
until a node is added that is actually capable of executing it. The
placeholder node is just a definition in slurm.conf that has state=future.
Check out slurm.conf we're using:

Changes to the nginx config are probably best done within the CloudMan code
at this point... You can edit this file to include the changes:
https://github.com/galaxyproject/cloudman/blob/master/cm/conftemplates/nginx1.4.conf.default
If you look at the bottom of that file, with the includes, it might be
possible to just create an additional *.conf file that will get included
there. I’d start with that option.

If it becomes necessary to actually edit the original file, take a look at
this section of the docs you pointed to on how to get a cluster to use it:
https://wiki.galaxyproject.org/CloudMan/CustomizeGalaxyCloud#Using_custom_CloudMan_application

The next major version of CloudMan will have better support for config
changes but the way things are looking, we're still ways away from that
version.

You can also take a look at this repo https://github.com/
ARTbio/GalaxyKickStart, and in particular this bit
https://github.com/ARTbio/GalaxyKickStart/tree/master/
extra-files/cloud_setup.

We used this to build standalone Galaxy images on the Jetstream and Google
clouds with a toolset that's as close to Main as one can get without
debugging a number of failed tool installs. Even though it's primarily used
for a cloud image setup, there is no reason for it cannot be used for a
local machine or a VM.

If you have a system that works, I don't see a need to change it. But yes,
it's the Galaxy install is a clone of the repo so git pull will do the
trick.

CloudMan to turn on non-signed SSL (from the Admin page) but the steps
performed may be useful in trying to do the same manually. I believe it's
necessary to just update and reload the Nginx configuration. A template can

Hi David,
Yes there are: t2 class it typically a bit small, particularly t2.small and
smaller. m4 and c4 classes work fine but require use of VPC (meaning you
need to select a subnet to launch into from the advanced startup options on
https://launch.usegalaxy.org/). I haven't tried all the instance types but
don't see why other classes would have issues. Please let us know if you
find out differently.

The location of that dir is defined in shed_tool_conf.xml[.sample] and

Do you have the value set in Galaxy's *$GALAXY_ROOT/config/galaxy.ini* file
for setting *tool_config_file *option? I believe this variable should be
set to a file other than the default **.sample*.

I'm not sure I really understand your question but CloudMan can run under
an IAM account - it is just necessary to give the IAM user permissions to
create EC2 and S3 resources. Let us know if that's not what you had in mind

Hi Chris,
I believe you're the first person that's tried to run this in a completely
private VPC so I don't have experience with it but can suggest a change
that might get over this initial hump at least.

My guess is that get_galaxy_dns method is why you're seeing this log
message (
https://github.com/galaxyproject/cloudman/blob/master/cm/controllers/root.py#L863)
so perhaps changing that method to return an address you've configured as
an accessible one would fix it? After changing the code, it'll also be
necessary to update CloudMan source code in the corresponding bucket; see
this page for more on that topic:

Hi Ryan,
What you're suggesting to do is still somewhat experimental but we're
continuing to work on it to make it more integrated into the Galaxy
ecosystem and more robust. There are really three general approaches:
1. Run Galaxy via CloudMan 100% on AWS. This option is most robust and
basically ready for use but, over time and if you decide to make
modifications to various pieces of the puzzle, will require an increased
understanding of how CloudMan works. It's also the most expensive option.
2. Run Galaxy UI locally and create a CloudMan cluster on demand with the
Pulsar http://pulsar.readthedocs.org/en/latest/index.html service enabled
to accept jobs from the local Galaxy. This paper describes that approach:

3. Run your Galaxy UI locally and create Ansible roles/tasks to dynamically
acquire cloud instances and assemble those into a cluster. You will
probably want to use Pulsar for job management again. This option gives you
most control but also means you'll need to build the system. Nate may also
have more comments about this.

All of the volumes will be SSD from now on, large or small (technically,
gp2 type as defined here

no, it's not currently possibly to specify the type via user data.
Regardless, to specify the *volume_type* the volume needs to exist a priori
and so if it an SSD type was created, that's what it's going to be.

I tested the process of persisting file system changes but it all worked as
expected. Looking at the log snippet you sent, the only thing that seems
off is the very first line: Completed creation of a snapshot for the volume
'None', snap id: 'snap-6f0b211d' - volume should not be None there.
Actually, it's incredible that it would be None because a volume must exist
in order to create a snapshot... Do you have more content from that log?

You'll need to keep using a custom bucket and place cm.tar.gz and
cm_boot.py into that bucket. I'll send you a couple of scripts that will

Hi Alexander,
When you build the image, did you run the image cleanup step? RabbitMQ's
database needs to be cleaned up before building the image otherwise the
application won't start properly and the AMQP connection will never be
established.

You can also post the entire CloudMan's log somewhere and I can take a look
there for other clues.

 Hi,

 I have the following problem:
 First, the job scheduling didn't work.

 I tried to upload a file, but the job was waiting.
 Then I checked squeue, which timed out.
 The slurm service was running.

 Then I restarted the cluster.
 Now I even have problems access the cloudman admin page.
 Meaning, the page is loading endless.
 The machine is not busy (CPU and mem @ htop)
 In the paster.log it tries this every 4 seconds:

Hi Nick,
Sorry to hear you're having trouble. I just tried a couple of scenarios and
they all worked as expected (e.g., with and without elastic IPs, different
instance types).

The main CloudMan log is located in /mnt/cm/paster.log, on both master and
worker instances (if you didn't download the ssh key from cloudlaunch, you
can ssh with ubuntu username and the same password as provided on the
cloudlaunch form). The log is also available from the UI if you go to Admin
page and then click 'Show CloudMan log' under 'System controls'. If you can
share that, we can hopefully figure out what's going on.

 couple of test users (if I need to destroy it and start again, etc).

  I’m new to the system so don’t know which logs are best to check…and am
 I missing something obvious?  It there a known bug when using elastic IPs?
 I’ve googled but with no joy.

To see the data in a Data Manager, you first need to fetch the data via a
Data Manager vs. a history. So, you'll first need to install the fetch DM (
https://toolshed.g2.bx.psu.edu/repository?repository_id=cdf172d633d603c2changeset_revision=bca4c608408c)
and then click on 'Reference Genome - fetching' to fetch the appropriate
data before being able to run the BWA-MEM DM.

Hi Alexander,
I'm glad to hear you got the jobs running. I don't think there's an
informative message that is being delivered when a job is not able to run
but looking at Galaxy (and/or CloudMan) logs might be necessary.

FYI, the version of CloudMan you're running (i.e., the currentlt released
version) is using SGE for running jobs (vs. Condor) to you would check the
status of a job via *qstat*.

 Also condor_q gives 0 jobs.

 Where is the problem?
 I already restarted the galaxy service via the admin console...

Hi David,
The nginx change will require a new AMI that includes the appropriately
compiled nginx. We've been working on automating the process of building
the image and it's captured in this Ansible playbook:
https://github.com/galaxyproject/galaxy-cloudman-playbook (the current
README is a bit of out of sync with the code but I have been working on a
updating that and will commit it later on today or tomorrow at the latest).
You'll need to edit the nginx installation procedure to include the
customizations for nginx you want.

Re. configuration changes (nginx.conf and galaxy.ini) - these are done via
CloudMan (
https://github.com/galaxyproject/cloudman/tree/master/cm/conftemplates). So
it would be necessary to create a your own S3 bucket and host CloudMan
source there with the desired customizations. I'll send you a paper that
will be presented next month that captures all the pieces that are required
for assemble a custom version of Galaxy CloudMan.
