So let me try to summarize:
1) You have one set of characters.
2) You have several stories.
3) You want to have the characters as tiddlers.
4) You want to create the stories as tiddlers, one story per wiki.
5) Characters can evolve during their story-liftime.

My approach would be:
a) Create one wiki with your characters.
b) When you start a new story you start it based on a copy of a)
c) Should a character evolve, his tiddler needs to be copied to a)

Reason behind this: A characters evolution should not affect the old 
stories, right? So every set of characters should be "final" per story. 
Imagine Harry Potter from "*Harry Potter and the Deathly Hallows" *suddenly 
appearing in *"**Harry Potter and the Chamber of Secrets". *Would be a bit 
confusing, wouldn't it? ;)

Or did I understand you completely wrong?
