Fun, isn't it?  Not really.  I got so frustrated trying to do it the first time 
that I figured there had to be a better way.  So, I decided that instead of 
trying to align the map to the hex grid in VASSAL, I would first make a blank 
hex grid the size that I want in a temp VASSAL module, then export the image 
and then build my map around that (by using Photoshop to align my map to the 
hexgrid).

You should be able to adapt this to whatever graphics program that you use 
(save MSPaint I suppose).
