I am running a late (doghouse) engine in my '59 beetle - no problems with fit.  
 I went the bus-nosecone-route along with a swapmeet-special '68 trans fitted 
with '66 short-axles and the tubes from my splitcase..
 
The trans sits a little tight up under the package tray.  I think there's one 
point where a bolt does touch a little bit....maybe just barely.  I have a 
picture of it if anyone is interested.
 
I don't run heater boxes, so no issues with fit of anything at all.   Getting 
the engine in was a little bit of a chore.  I had to pull-on the rear apron a 
little bit to clear the alternator during installation.  That was a little 
tight.  Overall width is a little tight as well.....it took a bit of massaging 
with "silly-cone" spray and a paintstick to get the engine seal in its proper 
place.
