Something is clearly amiss with your PTT and CW configuration. It sounds as if you have CONFIG:PTT-KEY set to ON-ON. Set CONFIG:PTT-KEY to OFF-OFF to clear the error messages; having done that, you need to decide how you will be controlling PTT and configure accordingly.
If you weren't using the microKeyer, the simplest way to control PTT would be to use VOX, as Don suggests, and do not configure any PTT in N1MM Logger. The second simplest would be to use RTS on the radio control port with CONFIG:PTT-KEY set to RTS-OFF, but I don't think this works with the microKeyer. The microHam setup instructions show how to configure both MMTTY and MMVARI for FSK and AFSK. Note that even if you configure N1MM to use RTS on the radio control port for PTT, that is intercepted by the MKII and not passed through to the radio. You need to leave the K3's CONFIG:PTT-KEY = OFF-OFF and let the MKII do PTT control through the ACC connector or the PTT IN jack on the K3 (depending on which cable set you have).
