I have no idea if this is related, but my university constantly gives many
of us headaches because (as best I understand it), it has several computers
that function as our email servers (mail.unm.edu). Telling any email client
I've ever used to leave the POP mail on the server always results in the
mail getting randomly downloaded multiple times (apparently because each
machine gives a particular message a different ID number, or something, so
it looks like a different message to the client? I have no idea what I'm
talking about here). So in this case, it's not that Entourage isn't
remembering correctly, it's that the server is lying to Entourage.

I just know that we've gone round and round with our IT people. The ones who
understand and care can't fix it. The others just say "We don't support POP,
switch to IMAP." As someone who works on a single computer (PowerBook that
goes to office and home and coffee shop and now with Airport Express on
order, lord knows where), POP still serves me just fine.

Could this be related to your problem?
