Another advantage of separate life support for the animals would
be that it doesn't have to be as redundant as the main system.
If things go wrong, the colony gets frozen meat, not livestock,
while the crew section remains unaffected.

I think it would really depending on two factors; the number of creatures carried and the size of the volume that they'll occupy. And I guess you could toss in the third factor; duration of the trip.
