it actually would be kinda neat to be able to do that with HL (or even hl2 for that matter) for extra tweaking that precomputing just isn't always that great for.
ie: there are plenty of instances where stuff could be blocked off, but the tools decide it can see (because of what botman said) even though the player can never possibly see it, so having complete control over where the portals are.. and what can be seen would be REALLY handy.

Although I'm not sure that your BSP problem isn't caused by faulty level design (after all, I've never had any problems) your suggestion for a tool that can directly alter a .bsp is interesting. It reminds me of botman's BSP tools...you may wish to grab the source from his site (botman: the link on your downloads page is broken :/) and see what you can do with it yourself.
