Adeel: I'm no expert on Gerber standards, but here is what I do to avoid PCB vendor confusion:
1) Put text strings on each layer (close to the board, but not within the board boundaries), describing that layer. For example, "TOP LAYER", "MID LAYER n", "GND PLANE n", "POWER PLANE n", "BOTTOM LAYER", "SILKSCREEN", "MECH LAYER", etc. 2) In a README.TXT file, list the copper layers stackup like this: "Layer stackup (bottom to top): BOTTOM LAYER, POWER PLANE, GND PLANE, TOP LAYER" 3) On occasion I have also provided, in the README.TXT file, a list of filenames with a description of what each file is. For example: "GADGET.GTL - Top Layer, GADGET.GTS - Top Solder Mask", etc. It works for me.
