Haven't used Media monkey, but JRiver's Media Centre manages my library well. It's in a mixture of flac and mp3 but the software converts it to smaller lossy files when i synchronise my portable with it.
Very easy to use and terifically flexible (I've got a number of "smartlists" so that I sync favourite tracks and stuff I haven't listened to, or sometimes stuff with a similar mood). I liked it so much, I paid money for it.
